Bioinformatics & Tools

Bioinformatics at the Microarray Core Facility

The DKFZ Microarray Core Facility provide access to full service of state-of-the-art molecular profiling based on Affymetrix, Illumina and Agilent technology for members of DKFZ, NCT, DKTK and their collaborators.

We provide basic analysis of microarray data covering group analysis and differential expression and methylation comparisons using state of the art analysis workflows implemented in R (www.r-project.org) and for performance critical parts in Julia (julialang.org). Part of our effort is to provide secure and convenient access to the data produced, archiving data according to good scientific practice and giving access to new and archived data to the scientists seamlessly but securely with respect to data privacy. For non-standard analysis needs we provide access, training and support to Ingenuity Pathway Analysis (Qiagen) and to Chipster (chipster.csc.fi), a well-established open source client-server analysis application and graphical frontend to Bioconductor and other tools.

Local installations of bioinformatics tools:

Chipster

Chipster allows you to perform DNA microarray data analysis using R/Bioconductor and other tools through an intuitive graphical user interface.

Ingenuity Pathway Analysis

IPA is software that helps researchers model, analyze, and understand the complex biological and chemical systems at the core of life science research. It helps to understand complex 'omics data at multiple levels by integrating data from a variety of experimental platforms and providing insight into the molecular and chemical interactions, cellular phenotypes, and disease processes of your system.
